Phase Transitions in a Protein Folding Channel

چکیده
In 2008 P. Nurse advocated the pursuit of biological phenomena through information processing. Along these lines, we aim to explain some of the salient characteristics of the mapping between amino acid sequences to protein folds through an information theoretic lens. To this end, we propose a protein folding channel that maps protein sequences into two-dimensional self-avoiding walks (also called folds) in a square lattice. The channel itself is characterized by the Boltzmann/Gibbs distribution with a free parameter corresponding to temperature. For such a channel we estimate the conditional entropy between the input sequence and the output fold. Interestingly, this entropy exhibits an unusual phase transition with respect to temperature.

Energy study at different solvents for potassium Channel Protein by Monte Carlo, Molecular and Langevin Dynamics Simulations
Potassium Channels allow potassium flux and are essential for the generation of electric current acrossexcitable membranes. Potassium Channels are also the targets of various intracellular controlmechanisms; such that the suboptimal regulation of channel function might be related to pathologicalconditions. Realistic studies of ion current in biologic channels present a major challenge for compu...

The interaction between the solute and the solsent molecules play a crucial role in understanding the various molecular processes involved in chemistry and biochemistry, so in this work the potential energy of active site of azurin have been calculated in solvent by the Monte Carlo simulation. In this paper we present quantitative results of Monte Carlo calculations of potential energies of ...
متن کاملPhase transition in polypeptides: a step towards the understanding of protein folding
We present a formalism which turns out to be very successful in the description of the polypeptide folding. We consider this process as a first-order phase transition and develop a theory which is free of model parameters and is based solely on fundamental physical principles. It describes essential thermodynamical properties of the system such as heat capacity, the phase transition temperature...
متن کاملKinetic and equilibrium folding intermediates.
Our recent experiments on the molten globule state and other protein folding intermediates lead to following conclusions: (i) the molten globule is separated by intramolecular first-order phase transitions from the native and unfolded states and therefore is a specific thermodynamic state of protein molecules; (ii) the novel equilibrium folding intermediate (the 'pre-molten globule' state) exis...

The determination of gyration radius is a strong research for configuration of a Macromolecule. Italso reflects molecular compactness shape. In this work, to characterize the behavior of theprotein, we observe quantities such as the radius of gyration and the average energy. We studiedthe changes of these factors as a function of temperature for Acetylcholine receptor protein in gasphase with n...
